MegAlign Pro displays your sequences and results in customizable views and panels. The items displayed in the window, their locations, colors, fonts, etc. can all be changed to suit your preferences.

- Welcome screen – the initial screen that appears when you launch MegAlign Pro from the DNASTAR Navigator or from your computer’s Start menu (Win) or Applications folder (Mac)
- Views – Found by default on the left side of the MegAlign Pro window, these graphical displays include the Overview the Sequences / Pairwise Distance Tree Text Table Variants Homologs.
- Panels Found by default on the right of the MegAlign Pro window, these panels control the view displays and include the Explorer Style Tracks Features Places Details Jobs Console.
