SeqNinja (also referred to as DNA*) is a utility for advanced editing of genome sequences and annotations. It supports automation of repetitive tasks via a custom scripting language that manipulates sets of sequences. This can be useful both for reducing effort, and for repeatability of an operation on updated data.

SeqNinja allows you to edit an annotated sequence and examine the consequence of mutations, facilitating the process of adjusting sequence coordinates between assemblies. Other uses for SeqNinja include file format conversion; batch editing, export and translation of annotations; and merging (concatenation) and splitting of sequence data.

SeqNinja can be run through a graphic user interface (GUI) or through the command line. Each version has its own comprehensive set of help within this User Guide.
