Creating a Replicate Set

A replicate set is a group of experiments that are averaged and treated as a single experiment within ArrayStar. Replicate sets can be created for RNA-Seq, ChIP-Seq, and microarray experiments. All of the replicate sets for a given project can be viewed in the Experiment List.

 

ArrayStar allows you to create two levels of replicate sets. The top level represents biological replicates. The second level (a replicate set created within a replicate set) represents technical replicates.

 

Creating replicate sets automatically in ArrayStar:

 

Replicate sets can be created automatically via the Set Up Attributes step of the Project Setup Wizard or from within the Experiment List view, by clicking on the Regroup replicates by name or attribute tool (). In the latter case, the ensuing dialog is named Create Replicate Groups.

 

Creating replicate sets manually in ArrayStar:

 

Replicate sets can be created manually from within the Experiment List view using either of these methods:

 

      Select one or more items in the Experiment List and click the Create New Replicate Set tool new replicate set button or the Create new replicate set link from the Actions section.

 

      Right-click on an item in the Experiment List and select Create new replicate set.

 

The New Replicate Set dialog will appear. Enter a name for your replicate set, and notes if applicable. Select the averaging method per gene (Mean or Median) to be used in the replicate set from the dropdown list provided, and then click OK.

 

 

Note: If Mean is specified as the averaging method, the geometric mean will be calculated. This utilizes the logarithm of values rather than the raw values.

 

The new replicate set will be added to the category you specified and displayed in the Experiment List. You may organize your experiments by dragging and dropping them onto a replicate set. You can specify that any subsequent analysis be done using either the data averaged across replicates or using individual experiments.

 

Creating replicate sets in SeqMan NGen:

 

If you created a templated RNA-Seq assembly with SeqMan NGen and imported it into ArrayStar, the replicate sets that you created in SeqMan NGen are automatically imported along with the rest of the assembly data.
