Confirming Splits in the Enhanced Alignment View

SeqMan Pro provides an enhanced Alignment View for reviewing the suggested conflict split candidates:

If a candidate split is found, buttons appear in the Alignment View enabling you to Cancel the suggestion or Split the contig.

Color-coded boxes to the left of the sequences will appear to indicate which reads will be assigned to each new contig if you execute the split. (e.g. all the red ones will remain together, all the green ones will remain together, etc.)

In addition, numbers may appear in conjunction with the colored boxes. In the case that there are more new contigs suggested than distinct colors, the numbers clearly identify the new contig.

If you disagree with the assignment of a read to a particular new contig, you may change it to another new contig by clicking on its colored box and selecting another color.

You may instead change the read to be split into a new contig by choosing New instead of another colored box from this menu.

You may also assign all the reads of a particular color group to another color group. To do so, click on the color box to the left of one of the reads, then press and hold Alt/Option (Win/Macintosh) and click on the other color group to which you want to assign all members of the current color group.
