Creating a File of Filenames

Note: This topic is not applicable to BAM-based projects.

 

Because SeqMan Pro is fast, you can easily use it to assemble the same project multiple times. On occasion, you might wish to assemble before you have all the data, in order to estimate how much more you need. In other cases, you may wish to assemble the finished data set multiple times using different parameters. Either way, you will save substantial time if you first trim each data set to remove poor quality and vector sequence, and then save each trimmed data set as a File of Filenames (FoF).

 

To create a FoF:

 

1)  Add sequences to the Unassembled Sequences window.

 

2)  Select the sequences to add to the file of filenames.

 

To select one or more sequences, click on the first sequence name and Ctrl+click (Win), Cmd+click (Mac) or Shift+click the rest.

 

To specify all files in the window, select Edit > Select All when the Unassembled Sequences window is active.

 

3)  Set vectors if desired.

 

4)  Check all desired preassembly options.

 

5)  Click the Options button from the Unassembled Sequences window, and then click the Scan All button.

 

6)  Select File > Save File of File Names and then choose one of the following options from the Save as Type/Format (Win/Macintosh) field:

 

FOF/File of Filenames: The file of filenames will include only text for the file data (name, path, and trim coordinates). This option creates a file you can read and edit in a text editor.

 

EFF/SeqMan Pro II: Optimizes assembly order and the file of filenames will include assembly order information. This file type is not readable in a text editor but contains information that will save some preassembly time.

 

7)  Specify a name and location for the file, and then click Save.

 

Note: You may add multiple FoFs to any SeqMan Pro project, and you may mix FoFs and sequence reads. Once you have added a file of filenames, simply turn off the trimming and other preassembly functions and go straight to assembly.
