Trimming and Restoring Sequence Ends Manually

Note: This topic is not applicable to BAM-based projects.

You may trim the ends of sequences or restore portions of the sequence that SeqMan Pro had previously trimmed either from the Alignment View or from the Trace Data window. Sequences may be restored in order to validate an alignment or to increase the coverage of a region of the alignment by extending the sequence into a trimmed end. Remember that restoration is only beneficial if the end was trimmed due to below-threshold quality and not because it contained vector sequence.

Any adjustments you make to sequence ends in your project are recorded in the SeqMan Pro project file, but the original sequence files remain unchanged. To preserve changes made to constituent sequences after manually trimming or restoring sequence ends, you may wish to export your sequences.

After manually trimming or restoring sequence ends, you may wish to realign the contigs to determine whether the additional data provide evidence to align and join any of the selected contigs.
