Description

Undo

Ctrl/Cmd+Z

To reverse the effect of the previous operation. If Undo is unavailable in a particular situation, the command will appear dimmed. Undo can only reverse the last operation. Select File > Revert to reverse all changes made since the last File > Save.

 

Note: This command is disabled for BAM-based projects.

Cut

Ctrl/Cmd+X

To remove the current selection and place it on the clipboard, replacing the clipboard’s previous contents. Cut differs from Edit > Clear, which does not place text into the clipboard.

 

Note: This command is disabled for BAM-based projects.

Copy

Ctrl/Cmd+C

To copy the selection into the clipboard while still retaining the original selection in the document. Copy replaces the clipboard contents with the current selection. Graphic views are copied as Windows metafiles (.wmf), and text views as ASCII text (.txt).

Paste

Ctrl/Cmd+V

To place the contents of the clipboard into the insertion point marked by your cursor. The contents of the clipboard remain unchanged after a Paste, so the contents may be pasted to multiple locations. You can use Paste on anything that you can Cut or Copy.

Clear

To remove the selection without placing the contents in the clipboard. Edit > Undo will restore the item removed with Clear but is disabled for BAM-based projects.

Select All

To select all of the components from the current window:

Find

Ctrl/Cmd+F

To open the Search dialog.

Find Conflict

To launch the Search dialog with Conflict already selected as the search option.

Find Next/Find Previous

To find the next occurrence of the search query specified in the Search dialog. The search will proceed downstream when using Find Next, or upstream when using Find Previous.

Go to Position

Ctrl/Cmd+J

To move the insertion point to the specified position in the consensus sequence. The Go to Position dialog will be displayed:

 

 

Enter the desired sequence position in the Position field.

 

Choose one of the following options:

 

Position Counts Consensus Gaps – counts consensus gaps when searching for the position

 

Position Skips Consensus Gaps – excludes gaps from the tally.

 

Note: This command is available only when Alignment View is the active window.

Adjust Alignment

Ctrl/Cmd+T

To adjust the alignment of a small region of your contig.

 

Note: This command is disabled for BAM-based projects.

Remove Consensus Gaps

To remove gap residues from the consensus sequence and adjust the alignment accordingly. To avoid deletion of informative residues, gaps are removed only if the entire column is composed of gaps. For more information, see Locating and Removing Gaps.

 

Note: This command is disabled for BAM-based projects.

Font

To choose from a list of mono-spaced fonts. The command only affects the active window.

Size

To select from available point sizes for the currently selected font. To change the point size, choose a new size from the Size submenu. Choose Other to specify a non-standard point size. The command only affects the active window.

Negate Weights

Ctrl/Cmd+-

To negate the weight of the selected portion of a sequence so that the sequence does not contribute to the consensus.

Restore Weights

Ctrl/Cmd+=

To undo an Edit > Negate Weights command for the selected portion of sequence. You must highlight the negated section of the sequence prior to using Restore Weights. For more information, see Negating and Restoring Weights.

Force Consensus

To replace the called consensus with a particular segment of a constituent sequence. For more information, see Forcing a Particular Sequence for the Consensus.

Compute Consensus

To undo Edit > Force Consensus command. For more information, see Forcing a Particular Sequence for the Consensus.
